Well, they might change the savefile format and they might change things in the game that would break old saves.  In fact, the latter is virtually guaranteed to happen unless they specifically planned against it or are working against it.

(Also, some exceptionally lazy people use terrible built-in savegame capability that some engines such as Game Maker include, which results in hilariously huge files that only work with that specific version of the game.  And by "hilariously huge" I mean about half the size of the game itself.)

never, EVER use the default save engine in Game Maker X-P. If you do you are MAD! It literally saves the locations and variables of every single object etc. in the ENTIRE GAME. [/offtopic]

That would be very stupid of them. And pretty silly of you to think so. They are (probably, if they're not mad) not going to remove any locations, items or pokemon, so I think it's safe.
